Codon phylogenetic distance

چکیده
We develop here an analytical evolution model based on a trinucleotide mutation matrix 64x64 with nine substitution parameters associated with the three types of substitutions in the three trinucleotide sites and with non-zero elements on its main diagonal. It generalizes the previous models based on the nucleotide mutation matrices 4x4 and the trinucleotide mutation matrices 64x64 with zero elements on its main diagonal. It determines at some time t the exact occurrence probabilities of trinucleotides mutating randomly according to these nine substitution parameters. Furthermore, applications of this model allow to generalize an evolutionary analytical solution of the common circular code of eukaryotes and prokaryotes and also to derive a codon phylogenetic distance.

Genetic Phase Angle Distance (GPAD)
It is hypothesized that a mapping of the biochemical properties of genetic nucleotides into the three dimensional R3 Clifford algebra will yield a novel and meaningful evolutionary distance measure. The nucleotides A,T,C,G are mapped according to three biochemical properties (amino/keto, purine/pyrimidine, weak/strong), resulting in four base-vectors. A weighted linear combination of the base-v...
متن کاملAnalysis of the Relationship between Genomic GC Content and Patterns of Base Usage, Codon Usage and Amino Acid Usage in Prokaryotes: Similar GC Content Adopts Similar Compositional Frequencies Regardless of the Phylogenetic Lineages
The GC contents of 2670 prokaryotic genomes that belong to diverse phylogenetic lineages were analyzed in this paper. These genomes had GC contents that ranged from 13.5% to 74.9%. We analyzed the distance of base frequencies at the three codon positions, codon frequencies, and amino acid compositions across genomes with respect to the differences in the GC content of these prokaryotic species....
متن کاملInformation-theoretic indices and an approximate significance test for testing the molecular clock hypothesis with genetic distances.
Distance-based phylogenetic methods are widely used in biomedical research. However, distance-based dating of speciation events and the test of the molecular clock hypothesis are relatively underdeveloped. Here I develop an approximate test of the molecular clock hypothesis for distance-based trees, as well as information-theoretic indices that have been used frequently in model selection, for ...
متن کاملHorizontal gene transfer in glycosyl hydrolases inferred from codon usage in Escherichia coli and Bacillus subtilis.
Glycosyl hydrolase (GH) genes from Escherichia coli and Bacillus subtilis were used to search for cases of horizontal gene transfer. Such an event was inferred by G + C content, codon usage analysis, and a phylogenetic congruency test. The codon usage analysis used is a procedure based on a distance derived from a Pearson linear correlation coefficient determined from a pairwise codon usage com...
متن کاملMolecular cloning of, and phylogenetic analysis of, an actin in Naegleria fowleri.
We cloned and sequenced an intronless actin gene from the amoebo-flagellate Naegleria fowleri, LEE strain, an opportunistic pathogen of man. Codon usage and third-position-codon nucleotide frequency were significantly different from Acanthamoeba, another amoeba genus which also includes opportunistic pathogens of man. Between the two amoebae, actin peptide sequences were 92.8% similar, while nu...
